It’s believed the 29-year-old, who finished sixth in Sunday’s Qatar Grand Prix could be sidelined for up to six weeks.
The Spaniard has been suffering from arm pump which is a condition common among competitive motorbike racers.
In a statement Honda said the operation had taken just over two hours and that the lead surgeon was “confident of its success”.
Test rider Hiroshi Aoyama will take Pedrosa’s place in the Repsol Honda team alongside world champion Marc Marquez for the next round in Texas on Sunday week.
