They believe he was one of possibly multiple gunmen responsible for two attacks in the city over the past 24 hours.
Around midnight on Sunday, a gunman targeted a synagogue. where he shot one man dead and injured two police officers. He then fled the scene.
People living in the city centre were told to stay indoors.
Officials said it was too early to say whether the late night shooting was connected to an earlier attack at a freedom of speech debate just a few kilometres away.
On Saturday afternoon, one man died and three police officers were injured when a gunman fired dozens of bullets at the windows of a local arts cafe.
Police say the first attacker escaped by car which was later found in the outskirts of Copenhagen.
The Danish prime minister called the first incident a terrorist attack.
The event was attended by Swedish artist Lars Vilks, who had been threatened with death for his cartoons of the Prophet Mohammad.
He was unharmed in the attack and told Danish TV “it felt surreal, like in a movie.”
A police statement described the railway shoot-out, describing how the man opened fire on them before being killed by police bullets.
