The host nation took the lead through in-form striker Fred after Diego Forlan had missed a penalty in the 13th minute.
The visitors equalised via Edinson Cavani three minutes after the break but Paulinho scored the winner with four minutes to go.
Brazil will now take on the winners of Spain versus Italy match on Thursday night.
